It is very likely the mk4 Win8.1 bundle uses a different Advanced power management (APM) scheme.
It is set to work with the APM in the mk4 BIOS and does not work properly with the APM in the mk3 BIOS.
The APM in BIOS does control the fan on a CF 31 mk3. And it is tied into the OS. The fan on a CF31 will run full speed until the APM routine from the OS loads. It then reads the temperature sensors and adjusts the fan speed as needed.
