i can confirm that on my C1. usually it works on the first try, and sometimes windows doesn't like it.
but I can always use the boot/login password.
also, dry/cracked skin on the thumbs can affect the recognition.

the only issue I could think of based on your experience is some kind of problem between the Sata3 interface on the SSD and the Sata2 controller and/or host driver.

could it be that the hockey pokey USB GPS draws more current than the USB port can handle ? and as a protection, the CF-29 shuts down ? usually only the port/device is disabled, but who knows. check the current ratings on the USB GPS, it should need max 500mA at 5V.
